Yes, they are measured from the bottom of the head to the end of the screw, the threaded portion.

Coarse Thread: 6-32, 8-32, 10-24, 1/4-20
Fine Thread: 6-40, 8-36, 10-32, 1/4-28

What do the numbers in the thread size column mean? ie 4-40. what does the 4-40 mean

The first number is the size, or diameter, and the dash number is the thread count per inch. A #4 screw is .112" diameter.
