Do these Goodyear 5.00-5 6 Ply tires (part # 06-05100-3) come with the tube?

No, you must purchase the tube separately. See the "Accessories" tab for matching tube part # 06-05000.

It does not tell you what pressure to inflate the Goodyear Flight Custom III 5.00-5 6 Ply tire to ( maximum or minimum) on the side of the tire. Could you please advise what pressure is recommended?

You would not go by what the tire says for air pressure, this would depend on your aircraft application. Refer to your POH or aircraft manual for your correct tire pressure.

What is the difference between the Flight Special II and the Flight Custom III? The writeup looks nearly identical. What are max load rating of each?

Flight Custom III is the higher end tire. They have some technical differences. You will likely get more landings out of the flight custom III.
